Assistance required for South African applying for Prague visa from Spain

I am a South African student currently studying in Spain, my NIE is in the process of being renewed and i have a trip planned with family to Prague this month. I received a letter from student services infirming me that I cannot travel to Shengen countries without an NIE card. What process can I follow to obtain a visa in Spain and will I be allowed back when the trip ends in January?
